I think you have reached the limit of the ASReml command line parser.

I suggest you try making your model line simpler for ASReml to parse, by expanding all the terms in the brackets. That is, try

capretent seedset ~ Tr Tr.age at(Tr,1).pol(age,-2) at(Tr,1).paclo at(Tr,1).health at(Tr,1).flowers,
!r Tr.femclone Tr.pollen1.proportion1 -Tr.pollen2.proportion2 and(Tr.pollen2.proportion2)
